Bernie Hayes, an employee of the Apex Cybernetics corporation and the host of the Titan Truth Podcast, a Titan conspiracy theory podcast, exfiltrates information pointing to sinister activities at a Pensacola Apex facility, but just as he is about to finish downloading the files, Godzilla appears and launches an unexpected attack. The remains of the facility include a bizarre piece of technology that resembles a huge robotic eye, which Bernie finds after Godzilla's spree of destruction.
Nathan Lind is a former scientist at Monarch who now thinks that the Titans live in the Hollow Earth, an underground world that is below the Earth and where they hide. Lind will help Apex's CEO, Walter Simmons, find a powerful energy source in the Hollow Earth. Nathan is afraid at first because his brother tried to go into the Hollow Earth, but a strong anti-gravity field inside the tunnel killed him. After Walter tells him that Apex has made and built Hollow Earth Aerial Vehicles, which can withstand the gravity field's pressure, he finally agrees.
Nathan flies to Skull Island to see his colleague, Monarch anthropological linguist and Jia's adoptive mother Ilene Andrews, and proposes that they use Kong as their navigator to direct them to the energy source since Skull Island can no longer hold him and let him to exist. Though Ilene first refuses, explaining that Godzilla would come for Kong as soon as he was transferred off of Skull Island, she eventually agrees when Nathan persuades her that they must go on this mission in order to end Godzilla's rampage and find Kong a new home.
Nathan, seeing no other choice, determines that the crew should instead shut off all of the ships' power in order to fool Godzilla into believing that he has destroyed them and Kong has been beaten, which they finally succeed in doing. Godzilla looks about at the shattered fleet with a puzzled expression on his face and then swims away, certain that he has triumphed. As a result of realizing that Godzilla may resurface if the ships are reactivated, the survivors adjust their plans and instead fly Kong to a Hollow Earth entrance point in Antarctica, the location where Ghidorah was first frozen. Jia reveals to Kong that his house is via the front door, but that he is apprehensive about going through it.
There's still time for Madison and Josh to find Bernie. Bernie knows that Madison is Mark's daughter, and he joins them in their investigation because they think Apex had something to do with Godzilla's behavior. Together, they break into the Apex base, but Bernie's "eye" is gone. This is what happens when they find a secret facility underground. The group accidentally gets locked inside an antigravity transport vehicle that takes Skullcrawler eggs to Hong Kong through an underground tunnel.
In that location, the three disembark and find themselves inside a vast dark chamber, where they come across Apex's ultimate weapon, "Mechagodzilla" a mechanized counterpart of Godzilla controlled by Dr. Ishiro Serizawa's son, Walter's chief technology officer Ren Serizawa, who is also Walter's chief technology officer. As soon as Mechagodzilla is launched, Walter releases a gigantic adult Skullcrawler designated "Number 10" into the chamber in order to put the mecha's might against the Titans to the ultimate test. Madison, Josh, and Bernie are on the verge of being attacked by the Skullcrawler when it is grabbed and restrained by Mechagodzilla, who uses a powerful red energy beam to cleave the Skullcrawler in half, allowing Madison, Josh, and Bernie to take refuge in a small hatch. However, because to the restrictions of the power source, the test is cut short when the mecha shuts down immediately after the conclusion of the exam.
As a result, it becomes clear that Walter's goal is to use the energy of the Hollow Earth to defeat Mechagodzilla. However, the beast recovers and constricts itself around Kong, saving him from certain death. In order for the Warbat to suffocate Kong, the creature is hit by missiles fired by Nathan's squad from their HEAV, allowing Kong to break free and savagely thrash the monster to death before feeding on the Warbat's corpse by consuming its intestines.
Afterwards, Kong and Nathan's team resume their journey, eventually reaching their destination at a huge stone temple that once belonged to Kong's ancestors. As they explore inside, they find remains of an ancient war between Kong's and Godzilla's race while Kong finds an ancient axe made from a dorsal plate of a deceased member of Godzilla's race before sitting upon a giant throne. As Nathan's team discover the power source they need to increase Mechagodzilla's power supply, Kong learns that the same power source can also recharge the axe. However, Maia and the Apex team use spider-like drones to harvest the power source and send it back to their Hong Kong base, despite Ilene protesting that Apex cannot simply take the find of the millennium. Maia has her guards aim their guns at Nathan's team, only for Kong to angrily bellow at them in their defense. Meanwhile, Mechagodzilla begins sending a signal to Godzilla, who senses the machine's activation and heads straight towards Hong Kong.
Godzilla, detecting the presence of Kong in the Hollow Earth, digs a tunnel through the environment with his atomic breath, causing the temple to collapse. The HEAV of Maia and her team is shot at by Kong as they run, but Kong grabs it and smashes it in his hand after glancing inside to ensure Jia, Ilene, and Nathan are not inside, killing Maia and her squad. Kong and Nathan's team fend off a flock of Hellhawks while Maia and her team try to flee.
It is shown that Kong and Godzilla have both regained consciousness and are able to stand on their own two feet. Kong throws a construction crane into a building, distracting Godzilla to the point he ambushes him from above and places the Titan in a chokehold intending to strangle him, only for Godzilla to break free and unleash his full fury against Kong, eventually dislocating his left arm, slashing Kong with his claws and even stomping on his chest twice, despite Kong trying to force Godzilla off of him by punching his wounded thigh. With Kong trapped and held down, Godzilla unleashes an angry roar of defiance, but Kong remains defiant in the face of defeat.
When Godzilla sees Kong holding his axe, he supercharges it by blasting it with his atomic breath, causing Kong to dismember Mechagodzilla limb from limb and pull its head off before putting up his prize and sitting down to rest.
Madison reunites with Mark and introduces him to Josh and Bernie, who are happy to see Mark and ask him onto his show to discuss the Monarch facility in Roswell. Godzilla suddenly approaches Kong, forcing the Titan to take his axe and restart the battle. Godzilla doesn't attack, but stares Kong down. Kong lowers his axe, ending the conflict between his species and Godzilla's. Godzilla and Kong are now equals, and Godzilla returns to the sea quietly, with Kong and all the people watching.

As of April 16, 2021, there are 341 reviews on Rotten Tomatoes, with 254 of them fresh, and a "Tomatometer" with a 74% certified Fresh score. Critics have agreed that "Delivering squarely on its title, Godzilla vs. Kong swats away character development and human drama to deliver all the spectacle you'd expect from giant monsters slugging it out." according to the consensus on the site.
This film marks the first time in 59 years that Godzilla and King Kong appeared in a film together since 1962's King Kong vs. Godzilla.
